I will be passing through Illinois on my way to photograph eagles in Iowa. I am wondering how to stay legal with my EDC as i pass through your state. Do I have to empty my mags? Does gun and mags need to be separated?

Unless traveling through Cook County you can leave the mags loaded. The gun must be cased (center or rear console is considered a case), the gun can be with the magazines but they may not be inserted. Chicago and a few Cook County locals require the gun not accessible AND broken down.
